Two things I'm not clear about.
1st Can I change a Veteran Crew (2Vet, 2Reg) to: 1Elite, 1 Vet, 1 Reg, 1Green
or would that be 1Elite, 1 Vet, 1 Reg ?
Or, do I remove one option from the crew composition or do I downgrade one option to get an upgrade?
2nd Pirate crew: Rules say you can get one non crewmen choice for every green crewmen choice you have.
Does this include the Captain?
Would this Vet Pirate Crew be "legal": Pirate Captain (Vet) Quatermaster (Vet) Crewmen (Reg) Lookouts (Reg)
Can Pirate Crews field 2 man crews?

I can't recall the first part right now, but as for pirates: You always have a captain regardless of crewmen. Captain is not included in the "needs a crewman" restriction, so your Vet crew would be legal. Pirates can field 2 man crews, and they need not even be 2-man. 2-man crews ignores all restrictions (apart from needing a captain I believe), including the need for a unit of crewmen. You could make a 2-man pirate crew with a Captain and a Quartermaster/First mate or a 2-man pirate crew with a Captain and a unit of Space Dogs.

The Veteran crew can use an option to remove one slot (either Vet or Reg) and use it to upgrade one other slot (so 1 Elite, 1 Vet and 1 Reg or 3 Vet) or take one slot and exchange it for one lower (so 1 Vet, 3 Reg or 2 Vet, 1 Reg, 1 Green). (AFAIK...)

That's what I was thinking from reading the rules, I just wondered because a "large crew" can get the upgrade by sacrificing a "green slot" whilst a "veteran crew" has to sacrifice a "regular slot", which is of higher value.
Also this would make the upgrade options of a "2 man crew" pointless as you would have to sacrifice an "elite slot" to get one dirty trick.

These ideas have been discussed frequently here on the forums and can be daunting or difficult to understand at first- I was there as well! Two man crews get quite a few 'extras' based on their template and can be down right mean- especially as Bounty Hunters. Give some of your ideas a try before counting them out as "pointless." Playtesting did occur on the options before going to print and they are definitely not pointless. For some players, the options become very enticing, but it's about personal preference and playstyle. In one case, it may be pointless, but to another, not so much. I certainly understand your concern. The whole idea is options for the players and giving them flavor. Imagine, that lone bounty hunter, creeping along, waiting for the perfect opportunity to strike. He'll have a ton of abilities, wounds, armor, and some dirty tricks to use. Stat a two man crew up with some different options and see how they turn out. One thing you'll need to watch out for, though, is your crew size in scenario play. We're glad you are here and look forward to seeing and hearing about your experiences with the game!

I'm sorry if my reply appeared to be negative towards the game, that wasn't my intention. I just wanted to make sure I understand the rules the way the designers have them in mind. I'm fine with either way. No concerns from me at all.

I'm fine with either way. No concerns from me at all. Definitely! The design of building a crew or detachment seems a little weird at first- No points! I just wanted to be clear that even though it may seem like a worthless "choice," go for it. Give it a shot and see how the smaller crew template works out. I'm glad your here and like you, I didn't mean any disrespect or negative intention. Now, paint some models and play some games before those dirty pirates come and take your loot! ;D
