Hmm, certain promise but to stay mostly historical these would probably be lone assassins striking down dangers to the pope or securing political advantages. I doubt the Pope would have hit sqads except to combat the occult- something I could see. The difference might be that these occult hunters are neutral and could possibly hinder or aid bot sides depending on their mission.

These Occult Hunters which might be individuals or small teams are on the side of the Pope or the Catholic Church. You could consider them to be the Pope's personal army which is pretty "neutral" during the war, taking either side whichever might protect the Pope's political interests.

Yup, that sounds right. It also allows for all kinds of crazy knightly orders, Swiss Guardsmen and the like.
